Breathing in with your mouth will allow you to bring more air into your lungs than using your nose, but it will also remove the filters to that air. I tend to use my nose to breath when there is traffic around and I am not running too hard just to limit the amounts of toxins in the air that I'm bringing into my body (and to make sure that I keep my pace slow enough.)

Breathing through my nose is one of my main methods of making sure that I run easy on my easy days:
